Gents,
A few months back our 9FA went through a major overhaul, since the outage we currently have about 1% loss of unit performance. Our unit was fitted a few few years ago with the COP upgrade (CTM and ejector) and during the recent outage the compressor received the package 3 upgrade along with the turbine receiving all new hardware.
Since the outage we notice the wheelspace temperatures and slightly lower than normal, on all 3 stages.
Has anybody ever been in a similar situation as this or troubleshooted a similar issue?

To pinpoint the issue you need to know the compression ratio before and after the overhaul. This is the single most important parameter in GT performance.
The problem could be in the turbine but maybe not. Anybody would be shooting in the dark without the compression ratio figure.
Do you have accurate figures for the compressor outlet/turbine inlet pressure before and after?
This may seem silly - but how do you know your performance is lower?
